Unless you start playing the game with the same people, and finish with the same people, only ever playing at the same time with the same people, there's no logistical way to make that work, given that everyone is going to do something different in their own game, with possibly different characters available, quests having different outcomes, and different effects on the world at large. Their quests are relatively open ended, they have effects on how the rest of the story progresses, the worldstate, and what ending you see. Knowing how every Arkane game has worked thus far, I'm not surprised that story progression doesn't carry over.
